Marker columns (combination tables; optional)

Leave blank for automatic detection. Set these names when both marker and sample columns contain only 0/1.

Incomplete samples

Supported file formats

A. Combination table: one Boolean combination per row. Marker columns contain +/- (or 1/0, Y/N); every numeric column is one sample or group.

B. Gate-name columns (FlowJo export): one sample per row, with column names such as CD4/IFNg+TNFa-IL2+ | Freq. of Parent or PD1+/LAG3-/TIGIT+. An optional text column (e.g. Group) can be used to average by group. Rows named Mean / SD are ignored.

Averaging replicates: add a Group column, give every replicate of the same condition the same name, then set One pie per to Group (mean). Nothing else is needed.

3. Markers / outer arcs

Unchecked markers are collapsed (their combinations are summed). Display names can be edited, e.g. IFNg → IFN-γ.

Use	Display name	Arc

Exclude all-negative Clip negative values to 0

With clipping off, samples holding a negative value in a selected combination are left out of the composition summaries. Raw signed values always stay in the CSV.
